It depends on your situation, if you have other sap Module installed and in particular BW then it's better NW version, it's integrated in SAP, it use the BW cubes, use BADI function etc.
If you don't have other SAP modules or you don't want to install BW then you have to use MS version, it's based on SQL server.

If you start now better to start with 10 version, it has some big differents, f.e. evdre it's substitute with epm add-in, custom menu disappear,etc. so you don't need after a while to rebuild all your applications, reports, menus, etc.
