Is your client a custom-signed Afaria Client or the stock one from the Apple App Store? The App Store Client will not be able to see enterprise apps but this wouldn't have changed from SP3 to SP5. If you're using a custom-signed client and still not seeing them I would request you verify the scope of the issue (how many devices are affected?, what OS versions?, et cetera). If no users can see them then it's more likely a problem with the policies. If only some users can't see them then it's more likely a linking issue between policies, groups and devices or a group issue.
